Why Neo cannot still be in the Matrix at the end of Matrix: Reloaded

There are several clues that lead the viewer to believe that Neo cannot still be in the Matrix at the end of Matrix: Reloaded. First, there are multiple points of view at the end of the movie. If Neo were still in the Matrix, even if he were lost in the insanity of his own mind, there could be no point of view other than his own. When Neo leaves the architect, the movie cuts to a view of the operator of the Nebuchadnezzer, Link, talking with Morpheus, in which the operator oberves that "it's moving faster than anything I've ever seen." Link observes Neo saving Trinity from her hall, and then resurrecting her after she "dies"

Following the destruction of the Nebuchadnezzer, the machines destroy the ship, and Neo, Trinity, Morpheus, and Link barely escape. As they walk away from the ship, Neo comments that he can feel the machines. As the machines approach, Neo shorts them out with a electrical blast resembling an EMP shock and then proceeds to pass out. Yet, despite his unconsciousness, the scene continues, and the viewer's point of view is not cut off.

Another reason Neo must now be outside the Matrix is that Link is present during the destruction of the Nebuchadnezzer, which would be impossible as he was born in Zion and can never enter the Matrix. Only two possibilities would allow for him to be present inside the Matrix -- either Neo has lost his sanity, or he is portrayed by an Agent who would have no need to deceive Neo in such a manner.

The movie ends with a scene of the medical room on the ship that saves the survivors of the Nebuchadnezzer. Neo and Bane lie unconscious on the medical tables. Bane apparently enacted a similar EMP blast just before the machines met with the Zion defense, knocking out the power on all of the defending ships. If Neo were still in the Matrix, Bane would probably look like Agent Smith, not to mention that at this point in the movie, there seems to be no logical need for Agent Smith to be in disguise.

If Neo is still in the Matrix, why would these disparities exist? Although we do not see a clear shot of the back of Neo's head to determine whether he still had his interface, what would that prove? With these other examples identified, its presence of lack thereof could simply be a part of Neo's hallucination if he were still inside. However, there seems to be no logical explanation for why Neo would be lost in an alternate reality created in his own mind after visiting the Architect.
